I think the soundtrack for Underworld certainly holds the biggest "quality of soundtrack compared to quality of movie" discrepancy. A quick search turned up a rather interesting CMT.com article about the soundtrack. Here's a relevant quote:
"For the past six months, Danny Lohner — a producer, multi-instrumentalist and member of Nine Inch Nails —
has been quietly bringing together artists like David Bowie, ex-Limp Bizkit guitarist Wes Borland, Filter mastermind Richard Patrick, A Perfect Circle members Josh Freese and Maynard James Keenan, and Red Hot Chili Peppers guitarist John Frusciante."
I mean, any one of them is absolutely amazing; take Josh Freese, for instance. Another google quote: "was recently presented with the key to Los Angeles when the Mayor declared July 24th "Josh Freese Day" in Los Angeles". And then all these people went and created songs with a kind of free-love-play-with-anyone procedure, informally laying down the tracks all in the artists' home studios. Kindof like the Broken Social Scene of movie soundtracks.
Other than that, I'd have to chime in with the Lost Highway statement.

Never saw the movie, just randomly bought it at a used record store, partly because it was six bucks, also because it had a non-album track by the Scissor Sisters. I Swear to Sufjan that the first thing that came to mind was "Batman Forever" - the first cd I ever bought. Looking at the track list (I haven't burned it to my pc yet), every song is at least good, and a some are great (like the Flaming Lips one). There's even a scary Michael Hutchence cover of "The Passenger."
I think i love everything about Grosse Point Blank, too: the movie, the soundtrack, and the giant poster that's still rolled up in my closet soewhere. There was a vol. 2 to the soundtrack, but I never bought that one.

If we are talking about soundtracks that are obscure, i was surprised that the soundtrack to "Friday Night Lights" didn't get talked about more than it did.
Aside from 2 other decent instrumental guitar tracks, it's essentially just a fantastic Explosions In The Sky album.
And anyone in their late teens/early 20s who did not own the "Space Jam" soundtrack was definitely not sitting at the cool kids' lunch table.

From the Robert Altman classic, none of the songs are indie songs or whatever, but it is huge in the alt-country community. On a tribute album to the movie, TWO members of New Pornographers (Carl Newman and Neko Case) sang their praises (terrible wordplay, I know).
Now for Magnolia and Boogie Nights:
Magnolia was the first great Aimee Mann album.
Boogie Nights (Part 1 and 2 of the soundtrack) had great 70s and 80s songs - not songs from the usual suspects (Bee Gees, Donna Summer), but under-the-radar gems from The Move and Melanie. Plus, the beginning excerpt from the movie ("Heat will rock you") and the bonus Dirk Diggler cover of Stan Bush's song for the Transformers movie ("You've Got the Touch") make it all worthwhile.
